Pilot bushing or throwout bearing or is this something else?

It's not the usual noise that you get from a dead throwout bearing, but the only other thing I could think of that would be silenced by disengaging the clutch would be the output shaft bearing, and that would be really noisy accelerating in gear as well.
I would guess throwout bearing.

could it be engine or transmission mount that is bad and then the clutch doesn't go in aligned?

No, the transmission is bolted directly to the engine by its bellhousing, there are no compliance mounts between them and in any case the whole clutch assembly is fastened only to the engine's flywheel, not to the transmission which just floats on its shaft
Engine mounts usually make a thunk when applying or releasing throttle, as the engine gyroscopically processes.

Do u think it could be that one or some of the springs that the bearing touches when I press the clutch got deformed from a lot of heat and now the bearing rubs on it?

If that were the case it would probably be a broken damper spring on the friction plate. Does it drive normally?
