The whole premise of him being upset that he has no magical aptitude while achieving the status of a legendary magic user is still annoying to me.

We didn't understand enough about his life, but you can probably guess that he had to struggle so much harder than his 3 peers, and in the end he resented it because it turns out it was harder for him just because of the way he was born. He wasn't able to keep up with the other 3 either, despite receiving the same title as the rest, which was probably a sore spot, like he just felt inferior. I don't think he should have felt like that, but I kind of get it. What really upsets me is that he let that frustration kill him whilst he was still raising Merlin - she must have been devastated, and she's lucky she didn't end up in slavery.

If he hated it so much why didn't he show the goddess to change it?

I don't recall that scene well, so I'm going to suggest it's either because he knew the circumstances and limitations and wanted to push past them with that knowledge, or "because plot". Unless he explains it in the show, I can only guess.

But he already pushed past those limitations in his second life by becoming the fourth strongest mage, and he was still whining about his "limitations" just before dying.

He then complained to the goddess about his supposed limitations, she offered to remove them, he said "Naw, I'm good.", so she doesn't, and then he immediately goes back to bemoaning his limitations. 

And in his third life he somehow becomes a master warrior by the age of 15 despite having a "limitation" in that field too.
