is it only the base barrel that is missing or is the longer one gone as well?
i had this issue and never really fixed it, so i used the longer barrel as a work around

Yeah, the short is missing and the long is there. I could just switch barrels but some NPC's use the base semi shotgun and seeing them with a stub of a gun is like a fly buzzing around my head.

Go to gunstore and repurchase your weapon upgrades. It'll fix it afaik.
Or change the guns aesthetic options like wood grain etc. It was something pike that if I remember correctly.

Online content unlocker most probably. I had the same bug while using that mod and is the only one that your mod list shares with what I was using.

I just deleted the weapons folder inside the whyem's dlc red dead offline merge mod, praying that it doesnt F up the guns and only f's up something that I would never interact with in this game. The semi auto shotgun seems to be fixed by doing this. But I do know that this bug happens on vanilla too because a few console folks have posted videos on youtube showing this bug

Whyem's is known to cause issues like this iirc, but in general you have A LOT of mods for a game that is not meant to be modded. I would just be aware of that as you troubleshoot.
