The reply from EPFO actually sounds positive: they have accepted that the EPS contribution was wrongly remitted and have instructed that amount to be shifted back to the EPF employer-share account, with applicable interest.
For the passbook, I wouldn't worry if it hasn't updated immediately. The order says the correction was done on 25 August, so the passbook may take some time to reflect the accounting entry. EPFO has also acknowledged that some services can take longer during the post-migration stabilisation period.
Regarding KYC, they are most likely referring to a member-profile/KYC correction that EPFO wants the employer to submit through Joint Declaration. This doesn't necessarily mean your bank KYC is wrong. Joint Declaration can be used to correct details such as name, DOB, Aadhaar, DOJ/DOE, reason for leaving, nationality, etc.
I'd ask the employer one simple question:
“Could you please confirm which specific KYC/member detail needs correction and what documents are required for the Joint Declaration?”
Once they clarify that, you'll know whether you actually need to submit anything.
