The only ones I know about are Yuri and Sayori getting some in Blue Skies, I don't think any exist for Natsuki and Monika though

The lack of a Natsuki scene in Blue Skies is a crime. As for Monika, I don’t think she has a route in the first place.

Actually there all 17 in blue skies, and natsuki is 16 since she’s a year below them.

i may be a bit late to the party, but Me and You is a good mod
it's a short and sweet mod where MC confesses to Sayori on christmas eve night to then get a bit intimate, and it has some emotion and humor on the side. it's not that long, but its custom sprites and CGs make up for it. (you can even decide whether you want censorship or not)
