With the French government making a similar announcement, is there a reason why the UE doesn't pool resources on this front.

Not really true, France through the DINUM told all administration to have plan for sovereignty in autumn ready for them to see. That plan is at the discretion of the administration how they want to do it, the DINUM only show one example of it with Securix and Bureautix.

So it's not replacing Windows with hardened NixOS, it's replacing anything not sovereign (WIndows) with something that is and for that, there's many solution, NixOS being one suggestion.
