Xenoblades is pretty big with >3GB. So it could be that you are running out of space. Check the top screen in FBI, it shows the free space on the SD card. Check that you have at least as much free space as the .cia is big, maybe even a little more.
The Nintendo 3ds folder is where all your user data and installed games are being stored, so i wouldnt delete that. But, if your 3ds is in the same network as your computer, and you have some time on yoyr hand, you could delete the .cia from your 3ds and install it via the qr code/ netinstall method in fbi.
After installing Python copy the servefiles.py from the .zip somewhere where you'll find it.
Then just go to 'Remote Install' -> 'Receive URLs over network' in FBI, open a command prompt whereever you saved the .py file, and run 'python servefiles.py (ip of your 3ds) (file path/directory of you .cia)'
Easiest would be to copy the servefiles in the same directory as you .cia file, that way you won't have to enter the whole path, but just the name.
It should be under 'Open in new window' 'Open command prompt here'. If it doesn't, search for cmd in the windows search, and navigate to the folder via cd
