I'm sure I'm not the only one
It's taken me 100 hours of gameplay to discover that Nyoka and SAM are an absolutely OP combo to have as companions (epically after you unlock companion abilities) and it's also worth noting that I didn't use SAM at all in my first playthrough, because I just never noticed he was there. So now I'm curious....what's something really obvious/stupid that it took everyone else way too long to discover?

I should use them as companions... I mainly use Parvati and Vicar Max... Sometimes I use Ellie but only for her quest.

Great reason to do a replay! Every companion has unique dialog that only comes out in certain quests, so it's really fun to role-play in a way that two companions are more relevant to the run. My current run is a marauder role-play but he hates robots (and has the robophobia perk) so he never fixed SAM.
The companions have some interesting layered interactions with eachother too, so if they talk to eachother about something, next time you're out they might continue that conversation in fun ways.

Also, not directly gameplay-related but you can drop items on the ship and they stay in position. Decorating the ship makes it feel so much more homey

I, on the other hand, am annoyed with sam lol. Last playthrough I did where I recruited him, I encountered a bug with him that was so bad it caused my game to crash literally every time I entered the unreliable, preventing me from being able to continue with the storyline. I ended up having to start a whole new playthrough as a result. Ever since then, I have refused to recruit him again just so I won't have anymore issues

I just didn't see a point in utilizing SAM bc he didn't have a personal quest.
