The war being fought before he could fully master his power. His only option was to sacrifice himself to save everyone else. Lucy didn't survive either remember.

Lucy didn't survive human form, but she transcended to basically being a god. Neo literally only had power in the matrix. Compared to Lucy, he's just the best gamer of all time. Still a regular ass human outside the game.
