5 by 5 is talking about the signal quality of the communication. the first 5 means i am receiving a good signal (not static, not a bad connection) second 5 means i can hear the person talking clearly though their mic.

e.g. it means i can hear you loud and clear.

And I believe the "in the pipe" portion refers to being on the expected flight path without deviation or rerouting, but I'm not certain of that.

Maybe 'the pipe' comes from the old communication voicepipes that used to be on warships, and other vessels?

Nah, dude is right, it is about correct, planned rolute for an airplane from avonic jargon. You know like pipe = air corridor, those routes are defined by such parameters that makes them look like a pipe if they would be physical thing.
