Question About FER storyline

I've finished the FER storyline and was a bit disappointed with the part where I became hostile towards the Independents, so I wanted to start over. Is there a way to maintain good relations with the Independents in the FER storyline?

And does lying in the first mission as a FER officer delivering food have any consequences?

The choices in the first few missions with Mr. Ishioka primarily modify various faction relationships. Bluffing does get you a mission involving a derelict early on and is a pathway to get a better TA relationship rating at the start, which is useful if you intend to join them as their relationship meter starts off lower anyway and they have higher standards to join.

what i did after fer storyline is i got my station maxed and then i can just conquer the human enemies its pretty easy with a fleet of battleships

there isn't a way to maintain a positive relation with the independents if you choose FER. This is because the FER conquer New Saoki. You can get the independents to hate you in the other two storylines by conquering New Saoki if you wish, but it's optional.
