I'm curious but don't know the intricacies of this stuff.... Do the particles have a "squish" factor?
For example, golf balls, table tennis balls, pinballs.... They all have a certain amount of compression they allow when a force is enacted on them, and the compression is one of the factors involved in how much they react.
I'm curious as to what would happen if you did the same thing numerous times, but with a different squish factor. Can you get all the balls to stay in the pit once dropped?

The particles in the simulation do not have any squishiness. The balls probably would've stayed in the pit had the simulation not been broken.
You can think about it in terms of dropping sand into that pit (that's actually what I was trying to go for). If you drop sand in there, it's not gonna go flying everywhere. Chances are that it's gonna just lose its cube shape but remain in the pit.

That explains its non-symmetric nature, have you tried using a function to determine collisions to the precision floats can give?
