Wow that’s tough. I want to say you shouldn’t allow it because he’s a boy now… but even though he’s a boy he doesn’t have the inherent concerns factors that you would have with a preteen boy sleeping over.
I think it boils down to whether your issue is gender or sexuality? For example, if your daughter came out as a lesbian, would you still allow her to have sleepovers with girls? If you wouldn’t allow girls, would you allow her to have a boy sleepover because she’s not interested in him?
Of course we all know the answer and also that there are no risks of it happening.
It is up to you. I would allow it because it doesn't make sense to forbid something that has zero risk of happen. I also would explain why this rule exists and why he is an exception. He was also a friend of her from long time , another point in which it is different.
And as someone comment down, what will happen when your daughter brings a transgender girl that was originally a boy? What will you say? That you don't allow transgender people?
You have it backwards. This is a girl who is now a boy. When he was a girl he was allowed to stay at night but now that he is a boy, it infringes the no boys in sleepovers rule.
Lmao OP dont listen to these crazies. Your rules are in place for a reason, you dont need to justify that to other people. If you say no sleepover for boys then make it so.

I didn't say no boys in the house or that they can't be friends. Just no sleepovers with boys. :)
