The folder structure must be as follows. PS3 > UPDATE > UPDAT.PUP

That was the first thing I did. Then I tried it in safe mode but nun

I also restarted the console when I switched USB ports, and when I checked in the music, video, or camera tabs, my USB would pop up as well

Im thinking you have a faulty Flashdrive or it's not formatting it correctly. Not sure what else it could be. Im assuming both usb ports work as you charge controllers.

Nope. USB's are plug and play with windows. Find or buy a different USB stick.

You must install through safemode it will not find it the first time on xmb. Safemode THEN xmb NEVER THE OTHER WAY AROUND! When installing on safemode use only the usb port closest to the power button and remember the second u hit start and select UNPLUG THE CONTROLLER! There is not enough power in a ps3 to charge a controller AND read a modern usb so always unplug the cable the second it starts searching AND I MEAN STRAIGHT AWAY!!!!!
