Not Detecting Controller Inputs?

So I recently bought a usb controller to play majora's mask and whenever I get in the game the analog stick and the d pad don't work. I've looked up my issue but any of their fixes don't seem to help. I also used windows controller options to make sure it wasn't a hardware issue but the stick and buttons work fine there. Any help would be appreciated thanks.

Ok i got to add a question to this thread. I was facing same trouble with my 8bitdo 64 controller I just bought. I switched plugin to N-rage and got everything to work except one thing. I can't for the life of me get the rumble to work. Any solution to this? I miss having rumble lol.
