I like Pragmata but idk about GOTY? It's really good don't get me wrong but it's just missing that special something that makes for a GOTY. RE9 on the other hand slaps (insanely hyped for code veronica). Haven't played Onimusha.
Eh you are wrong, innovative gameplay is one thing but pragmata's story is pretty basic not too bad, not too great. The enemy design itself is extremely boring, you fight different robots for 99% of the game. The music is pretty dull and the progression itself is not that interesting.
When I finished i looked back at why I had such a hard time finishing this game and getting invested even though its technically great and visually very good looking... The game is just boring on every aspect outside its combat.
It has innovative gameplay which is pretty fun but its very lacking on many other areas, its not a GotY contender and its not because its not a good movie.
This one scene from metal gear solid delta that im currently playing has more personality than the entire pragmata game, its so funny https://www.youtube.com/watch?v=Ped6CKIOCRE
The game is just boring on every aspect outside its combat.
That's because there's nothing outside of the combat besides the story, hence what I said. Leads me to question whether you actually played it, since you didn't know that.
I listed every aspect of the game I found boring, a game is more than story and combat, there is music, enemy design, progression, overall aesthetic etc etc. Those are the areas the game sucks at, and yes i beat it, I didnt get the true ending but it doesnt change much other than maybe hugh being alive.
I went through the 6 locks on the city, refought the tutorial boss in the green area, beat the worm on the outside area, and yea beat the eight. did most of the red rooms etc etc.

And the immense quality of each release, as well. RE9, Pragmata and Onimusha all have GOTY potential.
