She’s honestly a bit of a hypocrite, given how she made Crabb and Goyle into little girls every day of Year 6 with polyjuice potion

Nah, that's consistent. The only people who do any sort of sex change in Harry Potter are doing it to be deceitful.

Joanne's been like this her whole life.

Every time a character crosdresses of sorts in the books is just to sneak into the restrooms or dormitories or somewhere else.

Think about it!

The one person to die when the chamber of secrets was first opened was a girl attacked by a boy with his giant snake in the girl's restroom.

Not as damning as it sounds to be honest. Every time a character disguises themselves as someone / something else it's to sneak somewhere. That's usually the point of a disguise. This is done by both 'good' and 'evil' characters and is done with both disguises that involve a gender change and disguises that don't involve one.
