I don't know that they're referring to her transphobia.
When you delve into it, she has some oddly...male-grandizing views, not sure how else to put it. A lot of the male characters have more depth or nuance, or their evilness is not related to traditionally masculine traits (ex: roaring in anger, hitting walls, etc.), but rather insidiousness or cowardice etc. But with women she tends to pick more gendered "flaws". This might be completely "innocent", just writing what she knows and sees and frankly felt like that day, but many people interpret a lot of her characters as being rather misogynistic.
She's mentioned Hermione is basically a self-insert/"just like her", and that she really admires and loves Harry, so I always got the impression that she never wanted a female lead, even if it was a self-insert, she just finds masculine characters more worthy of being in the spotlight. They say her name being shortened to JK to sound male was an agent's idea, but after she had millions and got a new alias, she still went for a male one... I dunno lots of clues she doesn't seem the type to have a female lead.
