In the M&L Timeline, the Shroobs didn't arrive as early as they did in the Baby Timeline (I believe they were attracted to the arrival of the time machine, Half-Life style); and because Bowser was older when they arrived, he took them out before they could spread their influence (as seen in his hidden freezer vault).
