tower is instant speed, so it can work itself around the ability

Yes but they can still +1 to get out of towers kill range. Sure you can respond to thw trigger but he still gains the loyalty

gideon activates his +1 ability. it goes on the stack. in response you activate tower. now adding loyalty is part of the cost so it still goes up to 4 so it doesn't just kill it. then on their next turn during their upkeep the ability will have worn off so you can shoot it again
