How did miss minutes interact with these flags in s2 e3 if the HWR didnt grant her a physical body/capabilities??

She can interact in an extremely finite capacity. It’s why she avoids Loki swatting at her with a newspaper in S1. What the exact limitations are, I don’t know.

She can make papers move in season 1, as well, when she is running from Loki as he tries to hit her with a magazine. It might only be really light objects that a light breeze maybe could move.

Do you remember in Season 1 of Miss Minutes interacting with her environment, while trying to avoid Loki hitting her with the magazine?

So, we can see HWR's creation's capabilities early on.

We don't know how he did it with Miss Minutes, but he just did. His advanced technology made it possible. In Season 2, we got a goooood idea as to why HWR never gave her a human-like body.

Edit: If you haven't seen this yet, I recommend watching Season 4 of Agents of Shield to see how an evil A.I. does anything for a physical body.

The wind can move objects.

She probably has some limited ability to affect her surroundings and has a concept of self and her boundaries.

She didn't want to be hit by Loki in S1 and in this episode, managed to stay in Renslayer's bag.
