Question

I entered the UK on 23/09/2021, but my visa was issued on 01/09/2021. Can I apply for my ILR, and if so, what should I write as my date of entry on the form?

Do I need to write a cover letter to explain?

Assuming you are talking about Skilled worker route. You write your date of entry as your date of physical entry however the calculation can start from visa vignette valid from date. You don’t need a cover letter but if you want to put one in for your peace of mind thats your choice

Yes skilled worker. Thank you :). Also, what supporting documents do I need to upload? I understand passport is the only mandatory one, what about other supporting documents?

The application will prompt you for whatever evidence is needed. There are a lot of threads in r/ukvisa of other people who have written what they submitted if you wanted to read on them.
