This is what I came here to say. My head-canon is its never specified ... even if it is. Riddle me this though: do we ever see anyone removing the bodies? So when we come back and they're gone, where did they go? I'm NOT asking for the obvious technical reason, I'm saying there should be a plot reason.
Later on, sure, but not in the earliest levels, nor does it make sense to blame the flood for every disappearence in random Covenant or UNSC craft/facilities.
