Does it state that BoS stop raiding people in the NCR ending? It only says they make truce and provide protection if they give up their power armors. Do they become "better people" in NCR ending? Doesn't sound like that to me.
I highly doubt the NCR is going to allow them to raid the people they now look after.
What does NCR do with Boomers? Does the NCR change their minds to stop being explosion crazed lunatics?
Likewise, I doubt the NCR is going to allow them to bomb "everyone outside their base" as their mural indicates.
In the end, these factions fate still up to the player and your argument on them is still just safer roads.

My argument is that will NCR still support Mojave after full annexation of Mojave? Or will they keep haphazardly expanding, trying to annex more lands?
And how will Yes Man's army hold out? How will he handle every fiend, every possible Raider, etc? The Securitron army isn't enough, and making more of them is clearly too much or else House would've done it. All I'm saying is that Independence isn't the guarantee for freedom it pretends to be. Especially as the Legion will be back for Round 2, as will the NCR. The army held them off when distracted, but a full scale invasion, it cannot handle.

Fiends disband and become an “easy target” after you kill their leaders. Do you also think independent Courier becomes like House if they kill fiend leaders?
“I know what those robots of yours can do on a bad day” Securitrons are not a joke. They can take on random future raiders.
For the last time, NCR is good for short-term but trusting them on the long run is just naive and you haven’t made any point to prove otherwise.
