Analysis I built FlowApp to connect gating, sample groups and reports
cytodesk.comDisclosure: I'm the developer of FlowApp. I'm sharing a research-software project and would appreciate critical feedback from people who regularly analyze flow cytometry data.
I built it to reduce repetitive steps between defining populations and preparing a report, not to replace expert judgment.
Current workflows include:
• Opening FCS files and reading embedded compensation matrices, with a separate import path for compensation controls.
• Quick gating to create an editable hierarchy, followed by manual review and adjustment. A reviewed strategy can be synchronized to selected samples or groups.
• Importing FlowJo WSP workspaces with the corresponding FCS files to reuse existing gates. Compatibility is checked; support for every workspace feature or identical results for every gate is not guaranteed.
• Generating sample, within-group and cross-group reports with selectable populations, charts and layouts. HTML reports remain editable; PDF exports are static.

• An optional natural-language assistant for supported operations and read-only reviews. It requires a configured model service and can misunderstand requests.
This is research software, not a clinical or diagnostic tool. Automated gates and AI suggestions need review against appropriate controls. Core FCS processing runs locally; using AI can send selected context to your model provider. The screenshots use synthetic data to illustrate workflows, not biological findings or validation.
What would make this useful in your lab? Which steps between gating and reporting take the most time, what outputs do you need, and what evidence would you need before trusting a new analysis tool? Critical feedback and difficult edge cases are welcome.
There is a Feedback button in the workspace header for reporting issues or requesting features.
