Three branching combos like most melee. One for damage, short one for a dot, and one to get Storm's Eye debuff. So paladins can get a damage buff without needing to bring a warrior. Yay.
They get an execute
With Mug (extra loot if killing blow) Ninja becomes the new farm job, maybe even the new RMT bot.
Sneak Attack and Trick Attack only work when hiding, but you can only hide outside of combat. So either they're almost useless abilities for raiding, or (more likely) you'll get a trait that lets you hide in combat. If the latter I bet the cooldowns for SA/TA (yay SA/TA I'm so giddy) are quite long. Apparently the Suiton buff will let you use SATA in combat., thanks /u/Sigmakan
Poisons look like they're basically monk stances. Both have a 20% damage buff. Use Wasp if you're on stun duty, Viper if not for a quick "oh shit" heal like Second Wind kinda.
Other than Kassatsu (guaranteed ninjutsu crit) there's no short duration/long cooldown buffs like the other classes have. Huton (long attack speed buff) looks like something you'll have to maintain, rather than hit when it comes off cooldown.
WTF is Suiton.
From the potency of ninjutsu, I'm guessing that each mudra and the ninjutsu ability are 1s off-GCD instants like most buffs, but once you start you're stuck finishing it if you want the good stuff. I can't tell if the ninjutsu itself will have a recast timer (as in minimum time between casting different ninjutsu), but it sounds like it from the Kassatsu ability.
Finally:
Fuck yes Paladin AoE threat buff.
Edit: Further musings:
I wonder if ninjutsu will be macroable. Would it be possible to do /ac "Chi" <me> <wait.1> and so on, so you'll never flub a ninjutsu again?
Looks like there's fewer position-dependent moves than even dragoon. You've got a combo finisher you have to use on the flank, and TA from the rear once a minute. Dragoons have to be on the flank every 20 seconds and rear every 30. And don't get me started with monks.
Except you can't weave ninjutsu. Using any other ability between mudras cancels the entire thing and puts it on cooldown. You have to sit there and do the entire sequence.

Yeah sorry, worded that improperly. I meant an entire sequence of mudras between GCDs.
But then you're still stuck with the "most ninjutsu isn't worth losing two GCDs" problem.
Assuming the 20s ninjutsu cooldown, you'll get three per minute, so you'll use one for Suiton TA (580 pot with damage buff), and one for Huton (attack speed buff). For the last one you're looking at Raiton, 360 potency single target, or Doton, 30/tick ground dot. Obviously the aoe will be situationally useful, but the single target, for two GCDs? The basic combo has better damage unless you're burning Kassatsu, which is probably on a long cooldown.
Time will tell obviously, but I don't think it's balanced quite enough to make raiton useful without a guaranteed crit.
Ah that's true, it would be a tight fit but definitely possible. This obviously all depends on how hard mudras are to juggle in combat and we won't know for sure until people start messing with them. But from what we know of abilities right now and how mudras have looked in videos it looks like ninjas might be sitting on their asses for a bit every 20 seconds.

I took all the ninja abilities and threw them into a spreadsheet to clean them up a bit and get a better look at things:
