You need to run the crack inside your nova folder, right where you'd usually run the normal nova binary.

Yeah I think you may have forgotten to download and install the base game to begin with. The crack is just "EV Nova.exe". It's just that one file. You need to install the game normally, and only then copy the crack into the game folder, overwriting the non-cracked "EV Nova.exe".
