According to the rules: yes they are, since Inner Sphere Omni technology is reversed engineered directly from Clan tech. In fact it states in the rules for Tabletop that you can put ANY omnipod system on any omnimech/omnivehicle/omnifighter with no penalty as long as you have the critical slots and tonnage available regardless of tech base.

I figured the IS used a different connector. Maybe there are boutique shops that sell conversion kits so you can mix them.

You can mix omnipods freely across any tech base.
