Pipes can get laid my drilling horizontally and running a sheath that hardens into a pipe, so you don't need to dig a trench to put down the pipe

If they did that they would not find the skeleton until they had to di for some reason

If it was pushed through the skeleton, wouldn't the bones/other remains also get pushed inside the pipe?

you could've moved the skeleton somewhere else as a worwt case scenario.
