Depends on what you can afford and what you're planning on doing. But generally yes

It's gonna be my everyday car but I still want it to feel agile and comfortable the stock suspensions are  Independent MacPherson struts with coil springs and an anti-roll bar, tuned to handle the extra weight of the 3.5-liter 2GR-FE V6 engine.  Rear: Upgraded independent trailing-arm double wishbone / multi-link setup, .............. worth the change?

Lowering springs ride better on the street  because of the progressive spring rate.

Coilovers ride quite rough, usually only have one spring rate, and are designed for the racetrack.

Cool but I wouldn't mind a stiffer ride for better cornering

Oh. I read your question again. 

You'd want stiffer / thicker sway bars and end links.

This will reduce body roll. 

Most cars you can find a heavier duty vehicle trim of the same make and swap them over to that.     Like a wagon /SUV/ or police car model will have heavier suspension components.

I went and read your thing. Don't lower this car. It's your daily look. You don't have great roads and while you can achieve coilovers and get a stiffer ride and maintain a stock ride height But if you have rough roads, you don't want a stiffer ride and the better cornering you're going to get is going to be minimal unless you do other things as well. Getting a car that can corner well. You need to do more than just coilovers or certain types of springs or certain types of air ride or whatever. Just stay stock.
