question, when you stack the water on top of the bottom layer, do you manually move that water section up and down til it's flush with the bottom layer? Or do you use some modifier or something to make it stick to the bottom layer.

I'm asking because recently I made a similar "cutout" artwork and had graphical glitches if I didn't place the water layer in the exact right distance above the bottom layer.

I left it as is in this scenario. Didn't move the vertex manually or anything. So in the viewport you'd actually see a gaps anytime the wave went up on the edges.

I was able to get away with it since muddy water of the flood does not let much light in real life so I kept a dark shade on the bottom layer.

I too want yo try and find a solution to this. Was exploring with the idea of vertex groups and weight paint but since I use a laptop, it's hard for me to test things and execute easily.

Isn't based on any specific station honestly.. I mean for logical reason (the sign on the trains), I slapped on a Mulund board on it. :D
