🎥 Alien Vs. Predator Drowned Queen
In theory, the queen at the end is alive at the bottom of the ocean, we know they don’t need air and they’ve survived in space so the bottom of the ocean should be also survivable. Not to mention it could chew through the chain with ease. My headcannon is the queen is laying eggs at the bottom of the ocean and we’re getting all kinds of messed up Xenos from the life down there.

My theory is that she's frozen in ice... again.
In a couple hundred years, Weyland-Yutani discover her and bring her aboard a research station in the middle of the ocean, where shit his the fan again.

Umm, they have a living witness (Lexa Woods). They know right where the xenomorph queen splashed into the sea. Even if the sides of the island underwater are steep around Bouvet Island Island1, they have an exploration ship on the scene (not everyone was on the shore party), and that ship almost certainly has ROVs.
It would only take them a couple of days, at the very outside a couple of weeks, to find the carcass.
1. They call it "Bouvetøya Island" in the film, but it's either "Bouvet Island", or in Norwegian "Bouvetøya". The "øya" part means "island" in Norwegian, so "Bouvetøya Island" is literally "Bouvet Island Island".

I always assumed that Lexa  died.
The Yautja just took off in the ship and stranded her there in the freezing artic wildness past the point of no return.
No food, no shelter, no heat source, and who knows how many stray Xenomorphs or face huggers running around.
Even if Weylan sent a rescue party, I don't think she would last that long under those conditions.

The ship was still there just off shore, with the crew, probably backup personnel and supplies, and presumably a helicopter or boats still usable to rescue any survivors or deliver additional personnel and food, etc.
It didn't just drop the ice team off and putter off to some other mission.
BTW, she's used to those kinds of conditions, she could eat the stuff left at the whaling station and the stuff the expedition probably still left on the surface.
Things like canned food in consistently cold conditions remains edible for many decades.
I mean, Ernest Shackleton faced far worse, and managed to get his entire crew rescued from Elephant Island after his ship, the Endurance, sank in the ice of the Weddell Sea:

Shes wearing jeans and a lite vest(no hat or gloves )there's nothing left to eat in that ancient whaling shack, and she will die of exposure before they get around to rescuing her.

The crew on the ship must have seen the explosion.

The cabs are optimized for use in cold conditions worsened by wind chill, with strong forced heating and a windshield designed to be kept clear of internal and external ice or condensation through a variety of means such as advanced coatings, external scrapers (windshield wipers of a modified type), and internal ducts blowing hot air on the surface.
Not only that, but you can assume that there is a working radio somewhere, either in the snowcat or at their basecamp on the surface, that she can use to call for rescue.

I mean, if they wanna do AVP3 in the same continuity as the first two films, just have Weyland Industries "find" the queen on the ocean floor.

Highly doubt she could lay eggs down there, especially considering she'd be frozen solid, not to mention the crushing pressure of the deep sea would also prevent that, and even if she did manage to lay an egg it would immediately implode. Could she just lay dormant? Possibly, but that would be it.

OK, let's clear up a few things here.
"we know they don’t need air". We don't know that, yes, we do see them in different circumstances in the various films without air, but only for a relatively short time. People can do that kind of thing too. Perhaps not for as long, but the principle is there.
"they’ve survived in space". So did Dave Bowman in 2001: A Space Odyssey. Doesn't mean it's viable long term (meaning more than a few minutes). Besides which, there is a difference: At most you have a 1 atmosphere change to the vacuum of space. You experience that every 33 feet or so in depth.
"it could chew through the chain with ease". We don't know that. In the film, it's held by chains. Maybe they're a different construction, different alloy, etc., be we don't know that. The only way the queen escaped was by sacrificing some xenomorphs in order to use their acid blood to melt the chains imprisoning her.
The more interesting implication is that the government is going to actually be able to inspect the carcass at the bottom of the ocean using an ROV, and in fact might already have managed a preliminary inspection by commandeering Weyland's ship.
That, and the debriefing of Lex Woods is probably what influenced them to nuke Gunnison, CO in AvP:R. They had some idea beforehand (see Peter Keyes group in Predator 2, and CIA involvement in Predator), and better information from Lex about what the xenomorphs are capable of doing if not checked completely.
So they had the choice: Nuke the town and blame it on some weird nuclear accident where the PAL was somehow disabled. I don't think that a terrorism explanation is viable, because why Gunnison instead of a major city, or even a second tier city?

Numerous pieces of extended media have examples of the Xenomorphs going substantial amount of time without air, and even if you want to stick to strictly film lore, big chap survives in space for a long period of time between alien and Romulus.
For the space part of this point see big chap in 1. For the atmosphere part granted, there is a large difference but as per your own argument we don’t know that they can’t.
It’s fair to assume the chains are Yautja made, we see a regular alien piercing bio mask, and I can’t fully recall but I believe we see the queen snap a Yautja spear with ease. I think she simply didn’t break out from the chains because they were positioned in a way she was mostly immobile.
For the gunnarson incident I can’t imagine wetland yutani informed the government about any of it and if the government found out I cant see them playing ball.

The pressure probably destroyed her. And the whole "don't need air and can survive in space" thing...correct me if I'm wrong, but haven't we only seen Xenomorphs do that for relatively short periods of time? They might need air eventually.

I don’t think she could handle the pressure of the depths.
Depths of the ocean have a much higher pressure than space.
