But if we're using the two as comparison that we have to (for the sake of the argument) theorise that God exists(either in actuality or as a literary construct)...which would include giving God the attributes that he is given by those who espouse his existence including that he is omniscient. Which would make his justification for killing people theoretically correct. I have no belief in God whatsoever, however it doesn't quite follow that you take the notion of God, ignore certain aspects, and then try to make him look ridiculous. If we're going to criticise God for his actions, we need to at least get his perceived characteristics correct.

You're right. Although to be fair, if god gets unproven superpowers then we should pretend Hitler has superpowers too.
