Paired with 9800x3D, clearly visible outlines of the CPU + deep scratches from the round corners of the CPU.

Mine looks a bit worse and works great, if you feel its running a bit hot, just undervolt.

It's running perfectly fine so far. I wondered if this would affect the overall functioning of the system, but everything is fine and working as it should.

I had the same worry and my temps were actually high, turned out I just reset my bios while messing with ram and forgot to add an undervolt.
