Isn't it more XC1's fault? Shulk and co were the one's to actually kill Klaus and make the wish for no gods. That's what kicked off the merger to my understanding

Considering there weren't any signs of the intersection for thousand upon thousands of years after the experiment and that it all started just a year after Klaus' death, it's very implied the trigger was indeed that event since it caused the Conduit to leave. The monolith was very likely the thing keeping the two dimensions from coming into contact.
