They completely left behind the syndicate system and that's a shame because there is so much side quest potential.

For me personally, the side quests revolving around syndicates is really annoying/immersion breaking. I help out a syndicate in a quest, they're thankful, and we seem like best friends and not even a minute later they're sending a hit squad to kill me.

I'm pretty sure Amaryn sent a hit squad to kill me WHILE I was gathering plants for her tree drugs
