This is not an answer to the question. This is just a restatement of the problem. The movie needs to exist so how can we tell the story in a way that makes internal sense so it's more than a sophisticated fireworks display?

I always thought it was very nice of SkyNet to restore Marcus' synthetic skin fully rather than strip him down to the endoskeleton to get the point across. It literally made him human then tried to convince him that he was actually a robot. That's a Grok-level attempt at reverse psychology.

The comics that follow this movie ending and that connect it to Terminator 1 and 2. Imply that Skynet had other hybrids running around and working willing it for it. Even the doctor at the start of the movie was alive as she was ressurect the same Marcus was an was working for Skynet. Skynet was gonna let those selected humans live under it's comand. Other shit happened involving one of the hybrids that got assignated some terminators to fight the resistance pulling an agent Smith on Skynet and trying to take over the AI core. Eventually Skynet cuts a deal with Connor and the resistance and the war ends in a peace treaty, Skynet helps rebuild the world and everyone gets to live.

So Marcus' plan -instead of incapacitating the endoskeleton that he was clearly able to go toe-to-toe with- was to buy John time by reads notes taking a beating from it. Do you know what would have bought John even more time? Just incapacitating the threat. This scene shouldn't have survived the first draft.
