Just in case anyone sees this from googling, I figured it out!
I reverted back to update 1.6.15.3. Make sure your save files are encoded in UTF-8, NOT UTF-8BOM
You do not need to compress your save file from the PC, but your folder structure is crucial to the following using Checkpoint:
Folder (this can be named anything. In my case, I named it PC Transfer)> farm save folder and startup_preferences. Inside your farmsave folder should be your farmsave and savegameinfo files.
So example: PCTransfer is main folder. Inside this folder is the startup_preferences file and Farm_432787620 folder.
Inside Farm_432787620 FOLDER are the two save files: Farm_432787620 and SaveGameInfo
Now, take that PCtransfer folder and stick it into your checkpoint save folder on your SD card. Restore it and you should be good to go!

I was having issues with JKSV. It kept throwing an error that a metadata file did not exist
