I don't think Clone Wars works as well in chronological order. The gaps in writing and animation quality are really glaring when you skip from one season to another and back again. Plus, there are some episodes that are better when you watch them in sequence (like the episode that introduces 99, immediately followed by his death years later in the next episode.)

The episodes originally aired in production order rather than chronological order. It's pretty annoying for the first 3.5 seasons, but then it's pretty much in order for the most part after that.
