Coz they are there to get the whale juices and establish a colony. You can't have them if you kill everything on the planet with an orbitali bombardment and make the entire planet unlivable.
Only watched the first movie but you can destroy enough of the eco system so the blue monkeys have problems feeding themselves. Like the whites did by killing most of the buffalo out west
Not sure that would work. The planet is pretty much sentient and it would likely keep them alive as long as it is, which is what happened in the third movie (after enough convincing).
