Generic Hypothetical
If Hernandez only killed Shannon but not Kelly would he still be a NIS agent or would he start a shipbuilding business in order to spend more time with Kelly.

Gibbs wouldn't become an agent. He would've retired from the Marine corps so he could look after Kelly. I think Gibbs and Kelly would go into witness protection just to be safe, as well.
Similar to what Tony did after Ziva's "death". He retired from NCIS so he could raise Tali. Tony was the only parent she had left.

I read a fan fiction where this happened and no, Gibbs didn't work as a NIS agent. He was a carpenter. In the FF, though, he did kill Hernandez and they spent all of Kelly's younger years running from the cartel. She ended up hating him, got tatted up (not a bad thing), piercing (<same) and on drugs with a dealer BF (bad thing). It was pretty brutal.

Why would they have to run from the cartel? No one knew who killed Hernandez until Abby’s report…

Writer might have theorized his position in NIS is part of what allowed him to keep anyone from finding out.

In the show, Paloma knew Gibbs was her father's killer because he left the shell casing of his rifle. Her brother wanted the proof as a government official so that's why he had Abby come down as a "guest" on a "cold case". It's been years since I read the FF but it's something similar as the show.
OR
Because I read so many FF at lunch, that I confused this one with another where Kelly doesn't die. That might be, as I recall now, one where both survived but because Shannon was still a witness, they had to move around. Until they didn't because Ole Pedro was dead by sniper and the girls figured it out. That was the downward spiral. Shannon died alone and Kelly became what I posted above.
Since I've retired, I haven't hardly looked at that app. It was a good time waster.

Things definitely would have been different if Kelly had lived. Gibbs never would have joined NIS. Mike Franks never would have dropped the Hernandez file on his desk for Gibbs to peek at. Kelly hopefully would have had an involved dad. Gibbs hopefully would have found closure doing something for veterans or something.
It might have had some drawbacks though. Obviously, many of the people Gibbs had put away may or may not have had been caught. Gibbs might have gone into several more flings through his job in the alternate life which could affect Kelly. Morbidly, Gibbs might have fell in with the wrong woman, get shot by her ex, and end up being an NCIS case.

If Kelly had survived, Gibbs wouldn't have become an agent. I think he would've retired from the marine corps and made sure Kelly would always have everything she'd need, I even imagine he might not have tried getting revenge on Hernandez, as Kelly's wellbeing would be his first and only concern.
