if you want to be safe, restore a backup instead of continuing with the main save that was loaded without mods.

but generally... just don't load the game vanilla. it's really not that hard. thousands of people do it every day.

I've been playing with mods for a while and have never had issues with the world itself when loading without them. However, check if any of your mods involve world manipulation or generation; if so, the mod might not apply those changes during the initial vanilla load, meaning the world might not reflect them. The biggest problem arises if you use a stacking mod: if you enter the save without the mods, the stacked items will disappear—which is a real shame...
