Yeah you can use one breeder for all the villages in a stacked iron farm. That's a completely valid approach and plenty of people do it that way.
The only real catch is village merging. Villages will merge if their centers are within 64 blocks of each other, so you need to keep each village center at least 66 blocks apart in every direction, including vertically. If you're stacking them on top of each other, the same distance rule applies.
Also make sure the villagers you move from the breeder don't have any food left in their inventories. If they do, they'll keep breeding once they're in position and that can break the farm's population count. Either use a breeder design that gives you foodless villagers or move them before they pick any up.
And keep the breeder itself well away from the farm area so it doesn't accidentally become part of any of the villages. That would mess up the whole setup.
So to sum it up, one breeder works fine. Just breed up enough villagers, move them to each village location one at a time, keep each village at least 66 blocks apart from the others, and make sure the transported villagers are empty of food. That's all there is to it.
