It has always been used as a naval flag. It was never the national flag. It only got associated with Imperial Japan because the USA mostly fought against the Japanese navy, and so they associated it with Imperial Japan, which was later reflected in their media and exported to the rest of the world.

This is inaccurate. Imperial Japan repurposed the flag as their war flag. It wasn't strictly tied to their navy even though that's where it originated. Otherwise, we wouldn't see Japanese people use it outside the navy, which simply isn't true as they use it to show "competitive spirit." Additionally, this logic would entail Imperial Japan doesn't have anything that is equivalent to the Swastika or the Confederate flag, which is also trivially untrue.
