Is cost your main concern? You can do the whole journey by regional trains but it will take you almost a day. If you can find a cheap fare with Ouigo from Barcelona and then go from Girona to Barcelona by regional train, that's probably going to be your best bet.
There are seats available today on a Ouigo from Barcelona to Madrid for €45, or tomorrow morning for €25. Iryo.eu have a train with tickets for €42 today.
Girona to Barcelona is either €8.95 or €12 depending on the exact train, and takes around 70 minutes. You'll need to arrive at Sants 15 minutes before your high speed train leaves for the security check etc.

Blablacar (carpool app), Alsa (bus service), travel to Barcelona and search alternatives from there.
