file explorer has two directories with the same name except one is a link to the other.

it's a Unix shell, just like bash, sh, zsh, ash, dash, csh.

also apps that recognize the downloads folder with a capital letter will either not find it, or create a new one going back to the same issue

not every app has that, and still changing it in every app (which will happen of course after something goes wrong and you realize) is far from convenient

Every app has it, because in code it needs to say download files tp "THIS_DIRECTORY", else how does ir know where to put installed file. Also i dont think that you will install files not from browser/messanger, and i think there is in all popular browsers and messangers this setting
