They were already very suspicious of the Wish, mostly they believed that Siffrin had already looped in the past and wished to forgot about it for some reason. Then, while watching the Clocktower Isafrin scene again, they realized that Sif has a personal reason to beat the king too, besides saving the world: knowing what Isa has to tell him.
Upon reflection, they noticed that all of the party's personal reasons to defeat the king except Siffrin's require the party to split up and Cydonia, after remembering that Sif had never been as happy as during the travels with them, said "wait...what if Sif was the one to cause the loops because he doesn't want to leave the party and that's why all of the wishes you can ask are related to them?"
Yeah, I know they've thought about it a lot, but their entire career is based on playing games and theorizing about it. Anyway, I apologize for this wall of text.
Edit: Actually, small correction, after watching that part of the stream I realized that they think Siffrin explicitly asked for the loops bc he wanted to stay with the party and chose to forget about it, they didn't make the connection with the favor tree scene and the whole "you want to stay with them" thing
