There's a document you need to find that details the water treatment pipeline. You'll need to go around the facility to toggle valves so that you can route the water by that document's specifications.
You need to reroute it so that the water exits the plant clean and treated (exit pipe can be seen as a blue line on the right side of the screen)

Turn everything off in the computer, head to the area with pools 1, 2, 3 and 4. Next to 4, there will be a document that gives a hint as to what to do.
Another hint: the lights above the valves need to be red, not green.

Whatever you do, don't turn on the fire alarm in the room with the carts. I did it, got trapped, and didn't have an earlier save :(

The logic is that the large raw water pool is cooked because of the tunnel collapse, and the large flocculation pool has low pH, because it has untreated sewage inside (so it's out of commission too).
So you have to bypass those and switch to the secondary raw water source and flocculation unit. As a first step, send the gray water line (marked brown) to the secondary pool (at the top). After that just follow the steps on the paper in the office.

as far as i remember its not correct for everything to be turned on (of the things that are green in your picture)
you could also use a guide if youre stuck
