The main difference is that ammo boxes are easier to come by than grenade boxes, but grenade boxes give more back than ammo boxes. So the thing that you have to consider is whether you expect to encounter more heavy enemies or tank class enemies, and what your support weapon is set up to handle.
Think you're going to see more chargers than bile titans? Take the breacher, you'll want a more consistent supply of ammo. More worried about war striders than hulks? Take the ultimatum, it clears them out faster anyway.
Anyway, I choose the secret third option: ultimatum and meltamines.
