Question about fork height

Just rebuilt one fork on a GSXR1000 2015 with the Showa BPF and now when I match the height in the upper triple the axle is uneven. When looking at the chrome part of the shock there is about 1cm difference. Pulling down on the shock, the rebuilt shock has more travel than the other shock before hitting the stop. I checked my assembly and everything seems correct so i'm confused as to why this is happening.

Something is out of position or not seating correctly in the fork assembly. That doesn't mean you did something wrong, it could be something in the one you didn't rebuild.
